I think I found the cause:
The start of Zusi using .fpn/.trn files has somehow disabled the display of warning and error messages in the "Meldungsfenster". Reenabling them removed the overlay. Strange bug...

Yes, too many problems using .trn files that's why i never bothered carrying on in that direction
